This is specially unique in jPHYDIT. Since jPHYDIT alignment has information of rRNA intrastrand paring, Q value correlates the quality of sequencing experiment and alignment. For example, when we analyze the Streptococcus sequences held in RDP, it is clear that Q value correlated with sequencing quality (Better has more N's). So, more N means smaller Q value.
